There is a theory that says that Tony Stark created Spider-Man and it makes a lot of sense.
We all know that Tony even indirectly was responsible for the creation of several villains, Ultron, Vulture, Mystery.
And if you remember Andrew and Tobey's Ara Man were bitten by an Oscorp spider.
And when the Green Goblin arrives in the MCU through the multiverse he says that there is no Oscorp in that universe.
So if Oscorp doesn't exist, it's possible that Stark Industries created the radioactive spider that bit Peter.
And that's why Tony Stark was able to discover who Spider-Man was, since he had never given any evidence for it.
In addition to Tony's constant concern for Peter, since in a way he is responsible for the accident that gave the boy his powers.
